Hi,
Running stairs is a great exersize and it can provide the same aerobic and strength benefits as running. It does however put more strain on both the quadriceps and knees. Many people complain of knee pain after doing stair climbs.
You should be careful of any pain causing activity and avoid it until you can fix the problem. Two things can help in this area. Firstly strengthening the muscles surrounding the knees in particular the quadriceps (muscles in front of the thighs). Secondly stretching the muscles that attach to the knee. This can provide more flexibility and better tracking of the knee cap.
